It really depends on the child since every kid is different, but if they tend to do better in calmer environments, I'd avoid the loud, crowded attractions during peak times. A private pontoon rental is honestly one of the best options. You can go at your own pace, stop wherever you want, and if your child needs a break, there's no pressure to stick to a schedule. Going to Crab Island early in the morning before it gets busy can also make a huge difference. For guided tours, I'd look at a dolphin cruise. Try to book one of the first trips of the day on a weekday if you can. The water is usually calmer, there are fewer people onboard, and it's a much more relaxed experience than an afternoon trip during the summer. If your child enjoys animals, the Gulfarium Marine Adventure Park is another great choice. You can take your time, there are plenty of places to sit, and you aren't stuck on a set schedule. One thing I'd recommend is calling the tour company before you book. Most operators are happy to tell you which trips are quieter or less crowded, and many will do what they can to accommodate your family if they know ahead of time. A quick phone call can save a lot of stress on vacation.
